In Spirit Tracks, they appear in the Tower of the Spirits and become friendly once Zelda's spirit enters it. A phantom can't be hurt by anything, including lava, spikes and fire. It will fall into sand because of its weight. Since Zelda is controlling the phantom, she is afraid of mice and will stop and shriek if a mouse runs by. It is worth mentioning that using the whip and repetitively attacking Zelda will make her angry and she will try to attack you. This will only cause damage and she will only attack you once unless you start attacking her again. She is controlled by drawing a path if the stylus and she will follow that path when the stylus is released. If the line leads to an enemy (other than mice), Zelda will attack it. If the line goes towards a phantom eye (regardless if it passes through a wall), Zelda will warp to it and kill it afterwards since it is an enemy.
